I mean if the coil is 1 inch then the magnet can be 1 inch or narrower, thus a gap or not. it is better to have a little gap so the magnet next to it sends more of the flux into the coil instead of the magnetic flux being pulled straight across to the magnet next to it.
The idea is to get as much flux through the coil as possible.

What you have described to me sounds like the alternator is running at a higher voltage than the battery. less rpms will help. DO THIS: measure the open voltage of the alternator. ( that is with the alternator disconnected.) Then if it is much higher than the battery voltage, then either decrease the RPMs or add more batteries in series.
